To build a multi story room, we first need to place the foundations, like this. Remember to keep some space open for the stairs.

Once you have the foundations set up, next step is to place a roof over the lower room.

After placing the roof, only then can you place the stairs that lead to the top platform.

With the stairs done, next is the last roof over the upper room.

Since you have roofs over both rooms and the stairs that connects them, you can now place walls around the rooms.
